This immigration court number should only be good for recent immigration cases (not naturalization)--maybe the last 20 years (if that).
The naturalization records you describe would most likely be in the records of the US District Court for the Eastern District of NY (Brooklyn), and those records are now at the National Archives on Varick Street in NYC. I think they are also available on NARA microfilm.
If not there, the records could be with the Superior Court (state court) for the appropriate county. There has been a lot of activity indexing these Long Island naturalization records by Jewish and other genealogy groups. Those indexes are on Ancestry.com and perhaps other webpages.
